The file "permanent resident applivants awaiting a decision" (as of April 09, 2013), file name 000023-eng.xls is about persons and/or cases pending. If you go to the page "sw-cases", you can see the Skilled Worker Inventory (number of open cases). From this I conclude the following:

Conclusion:
They had worked a little in all categories, but only on those files, that were already in "real" process, i.e. where a selection decision (points / pass mark) was already made, so possibly background checks were done.
Now to your question:
"Assessment for Eligibility" - this is for pre-c50 and MI1 files, where eligibility was not realy checked by CIO (maybe just preliminary). For MI2 and MI3, a "final decision" on the MI eligibility was already made by CIO (see PER), therefore it is not checked again by the VO (unless fraud is suspected, I guess). It might be different for the new FSW 2013, where PERs apparently state, that a final decision will be made by VO regarding eligibility.
For all cases, eligibility is checked by the VO regarding funds and minimum requirement (i.e. one year employment within NOC 0, A or B - which should be automatic for MI2 and MI3, since it is sort of identical to the MI-Check by CIO).
"Selection decision" - this is regarding the pass mark (points)
"final decision" - following the selection decision, the VOs usually check criminality and medicals, possibly also funds. Once satisfied, the final decision means Passport request and a Happy End.
