That i finish a pre requisite program. I have already applied for the pre requisite program and have the letter of acceptance so I was going to send both letters of acceptances with my application.

you will need to register for those four undergraduate courses and receive a letter of admission stating you have registered for them. Combine this enrollment with your conditional offer and submit it with your visa.

Did you make copies of your old passport before you sent it to the consulate? You could still try and apply and explain that your passport is sent out for renewal. I don't think CIC needs your passport for your extension but I do see that they will need a passport number, so thats a dilemma...

Oh okay. I have also applied for PR but through ontario provincial nominee but they have not yet sent me an AOR yet. So it hasn't reached federal yet to be processed. Oh well , fingers crossed for everyone . I do hope your PR comes soon. :)

As long as you are still registered with a valid express entry profile, it is still possible to get an invitation from Ontario even if you leave Canada.
