That was my impression when my file got transferred to Ottawa...the security checks are to be done in Pakistan and visa has to be issued by Isb officer....they cant bypass that
...certainly it's not a good time to be a Pakistani spouse if you want a Canadian spousal visa :-X

what your notes says and when did you apply them?
 
most of 2012 applicant's files transferred from missessaga to isl in 3- 7 months? but my file tranferred to isl in only 23 days .i am 20 feb 2013 applicant and my file transferred on 15 march 2013 . chc processing is very slow for 2012 applicants i think

Still waiting for the remedial. And I'm going to apply the notes now. If I apply for the notes, will it effect my case?

To request your CAIPS file does not affect the processing of your Canadian Immigration application because your CAIPS file is requested & sent directly from CIC headquater in Ottawa while your application is processed to CHC Islamabad.
Immigration officers in the Consulate or Embassy who review your application do not know of your request.

I don't think "1" means PASS. 1=required. When I got my notes, it said Security: 1 Status: Not started. Not sure if it's the same for you.

not at all.
first time i applied the notes and i did not know so checked physical file and a month after i received a cd.
then i email the atip and asked them they told me check the efile. and i also asked that does it effect the processing speed or do they keep in record they replied my email that no it does not effect the speed and you can order the notes as many time as you want so after a month i received my first cd i ordered 2nd time efile.
so dont worry it doest not interfere your case order the notes and find out whats going on with your file.

may b u r right but i saw this from CAIPS/GCMS codes list which says;

T-13 SECURITY DECISION (BDEC)

1-Passed
2-Omitted - all under 18
3-Incomplete
4-Failed
