Should I be worried about this. My partner will call the Berlin embassy tomorrow to try and explain the situation. I was looking forward to a speedy process and now I am worried again. Has anyone had any experience with anything like this?

Hmm im not sure, But i think in our country (the Netherlands) they would not have your partners certificate when your partner was born in afganistan.
Like you say, Your partner came as refugee to the netherlands, and was not born here, so no background on birth is available.
Maybe your partner can try to contact the ministry of the Netherlands to ask if they can put up a letter for explanation regarding the missing birth certificate.
But i have no idea what department your partner have to go, or if they can do something like that, and berlin will accept that if so.
I think its a complicated thing! i hope im wrong in it for you guys!
Maybe just like others say, write a email with the situation, and wait what berlin has to say on it.
Just a question, but how did you and your partner got married without a birth certificate??
