They will not create any issue. I have similar situation like you, VFS knows about this.

If your wife in Canada with you, you should not get any separate email. They send separate email only if your wife resides in other country. I received separate email for my dependents 130 mins later than I received my Ready for VISA email....

You need to update them about your status change, they will send an application package. You need to complete them and resubmit them.

I also think so, if really, they are full for this year, they can grab some quota from 2017, its not a big deal. From my knowledge, every year quota declared in Fall and always, there were some number, which is filled by backlog in past years.
