You don't need to go to any embassy. The first thing you will have to do is send your application to CIC Nova Scotia, Canada with the visa processing fee of CAD550, you can also pay your RPRF (CAD490) already if you want along with the visa processing fee.
Then you wait for your AOR, then your MR. Once you receive your MR, the emails and any correspondence will be from the Canadian Embassy, Manila (CEM). Even PPR will only be sent to them via courier. So, basically, the consulate in Cebu will not be able to process your application.
