It seems that you did not follow the requirement in your supporting documents. Possibly the requirement should be sent as original or certified true copy which must be recognized issuing country of the document (if its TOR or diploma, your school registrar is the best to authorize the CTC). They're giving you a chance to correct it. If you have updated information like you have a new degree or want to add an addition to your application, you may also include it for your case to have a better chance to be granted a CSQ. And yes, you have to pay for the changes. Just check the website given to know if you'll just have to pay additional. Was your payment before charged/encashed already? If not then you have to pay the 757 (adult).
You have only 90 days to complete and send the additional documents and you have to send it in one package. Even if the 90 days is not over and what you submitted was still incomplete then they may reject your application. That is why you should submit it in the format required to avoid rejection.
Along with the letter you need to submit the following:
Annex A (mostly for the principal applicant)
CTC of all your diplomas including Highschool, Vocational School, College or Universities
CTC of all your TOR corresponding with whatever diplomas you submitted. Be sure that your TOR has course titles and if not submit a list of courses in the program (probably your curriculum)
SSS payments or proof of exemption or if not available your ITR would do (since you are living in a tax free country, you can ask our BIR if they can issue you a tax exemption)

Supporting documents of your identity (Birth certificate) and civil status (Marriage contract or CENOMAR)
Resident status in a country other than your country of citizenship (your resident status in Qatar)
Updates in your educational training (if you studied again) and recent certificate of employment, legality of your professional experience (ITR/SSS) - you and your spouse
French exam - for you and your spouse, IELTS (yes you have to take it again since it has already expired)
If you are single then you may add your spouse now, or if you have additional child, you may add now too... You may also remove the spouse of your dependent child (horrible hehehe)
