So long story short, my wife and I are in Canada and for the past while her father has been coming from abroad on a TR Visa and visiting, staying 6 months then leaving as required, until 3 years ago when my wife had our first child and he ended up staying to help. She's had PR since 2015 and I am a Canadian citizen, who sponsored her. We would like to have her sponsor him for PR, and we have good income so it should be okay on that front, but if he's overstayed his visa is it a bad idea to do so?

Well, at the moment the parental sponsorship pathway isn't open (https://www.canada.ca/en/immigratio...details-parents-grandparents-coming-soon.html) so you can't do anything except wait and see what the new rules are.
To the best of my knowledge he can still be sponsored while out of status. As others have said, the sponsorship process for 2020 hasn't been announced yet. However it's guaranteed that only a limited number of visas will be available - spots will be handed out on either a lottery or first come first serve basis and there will be far more people looking to sponsor than spots available.
The risk you face is that your father has overstayed for quite a lot time and also technically worked illegally. So always some chance CBSA will catch up with him and remove him before you're able to be selected and complete the sponsorship process.
