I applied for my father super visa 1.5 years ago. Due to processing delay i applied for visitor visa again for him. In the mean time my father got the super visa stamped on his passport and at the same time i requested to withdraw recent visitor visa application. But today I received PPR for visitor visa and it says visa is approved on portal. we are not going to send passport to ircc for visitor visa. my question is will it be a problem for the first super visa. My father will travel to canada within 20 days with super visa.

Raise a webform to IRCC and inform them of your situation. They will do what is needed as per the law.
Below is my experience in 2014 - 2015,
Initially i had a B1/B2 Equivalent visa for Canada for 1 year. Then I had to go to Canada for a bit longer and hence I applied when my previous visa was Valid. they Cancelled my previous Visa Stamp without prejudice and gave me a new stamp.
