But the reason I am preferring the new supervisor and not HR because HR will not give me such a detailed reference letter because of their own set rules and policies and therefore I cannot get it co-signed by the supervisor and HR department. It will reduce my hassle to go after HR every second day and ask for reference letter. The new supervisor will give me that in 5 minutes.

Get it co-signed, new supervisor and HR (preferably; otherwise any one will do) .
Responsibilities/duties of a position, usually doesn't change with a person, therefore even the new guy can sign it. Remember, its not ur performance (CGPA of 4.0 in ur case) but only ur duties (course outline).
