No one can say what exactly they do, and I am sure what they do varies from case to case. Generally speaking though if your's is a big company, let's say like Intel, and your prior experience/ education seems in line with the reference letter on Intel's company letter head they might not need to verify. On the other hand if your's is a tiny company that no one other than a handful people know about, and / or your experience doesn't seem in line with your profile otherwise, it can be a flag for verification (right away or at a later stage).
