You can always book strange routings including stopovers on the same ticket and in which case your baggage allowance from your starting point would be decided by the allowance your airline gives you from your starting point to you FINAL destination. Now in your case, what you can take with you on KLM from Dubai might be more than you can take from your starting point to Dubai on Emirates. If that is the case, you will have to pay excess fees on Emirates.
