Re-read @jes_ON reply. If your PhD includes an employment contract then you were classified as an employee, count the experience in EE. Otherwise, you were just classified as a student, and you must wait until you have one year of work experience.

I read OP’s query differently: Yes, you will have an issue at Canadian immigration if travelling by air without PR card or PRTD. Technically, you could reach CBSA and present just COPR, but the airline will not let you board a plane to Canada without PR card, PRTD, or U.S. passport.

You are overthinking the situation. It’s quite common for employers to be based of headquartered in one location and employees to be working in another location. There is no harm in explaining in the LOE, but you probably don’t need to talk about your authorization to work in the US. Afterall...
