I think that the one they have on your COPR is going to be used as the picture for your PR card. As it says on the back of the PR card where you landed etc.

We sent in 8 pictures with our initial application. When we got PPR, they asked us to send in two new passport size pictures. This is the picture that is on my spouse's PR card. Hope this helps.

I did not separate them - all our documents were in the same package and it was fine. With this is mind - I highly doubt sealing them has any impact or benefit.
