That's a matter of letting them know you have what to go back to, meaning... you have a letter from your employer saying you will have your job back when you finish your studies, or maybe showing the immigration officers that you have properties in your home country, something that proves you...

CIC website says it's taking 48 days to process the BOWP. If you apply before your work permit expire in June 30th, but comes June 30th you still don't have an answer from CIC, you'll be under implied status and it will not affect your job.
