My suggestion is this. Do what you have to do. Take 6 weeks vacation and cross your fingers that there won't be a problem coming back which regards to your PR sponsorship. Most likely it won't be an issue. However with your PR sponsorship in process, CBSA may see that on file when they process you back into Canada on entry. They may see that you have been gone 6 weeks in middle of PR sponsorship. This is where it may be an issue. The agent may give you a hard time over it or not. Remember CSBA are a separate group from CIC. CIC may tell you it's okay. But will CBSA say it's okay for you to leave in middle of PR sponsorship. That I cannot tell you.
