Barring a diagnosis that hasn't been shared here yet, flying should be perfectly safe up to the end of the third trimester, where the risk becomes going into labor mid-flight. In fact, unless there's a diagnosed problem with a doctor's order to rest, it's best for pregnant women to stay active. However, if the pregnancy is so new it's possible your wife is in the depths of first trimester exhaustion. I know I was very, very tired and weak for a large part of my first trimester but as the first trimester ended, my energy and ability to eat returned and I was able to go back to my normal activities, and even flew to spend a week out of the country, until the last month or two when I got too big to move around and breathe well (the lungs get squished when the baby's bigger . . . it's harmless but not fun!).

That said, even if the pregnancy is perfectly healthy and you aren't in a position to land together soon, asking about an extension may still be worth doing in case anything comes up later. Pregnancy is unpredictable like that.

Please note the doctor has not said anything regarding this matter. We are still confused and would like to hear from experienced guys who have done this previously. Will air travel for almost 14 to 15 hours affect the fetus post three months. I understand I should ask the doctor regarding this. But I am under the assumption that someone who is reading this would have felt and experienced the same dilemma I am going through now so that they can advise me to take the most viable course of action.
There are female pilots and they don't stop working when they get pregnant:)

But there appear to be a few people on this forum who were given that option (granted, they had to do things like reopen their file and retake their medical)...unless they were not being truthful...

Also...would we really classify a dangerous pregnancy as a 'personal life choice'? Not that it's a dangerous pregnancy but, I would like to hope that, if IRCC was presented with the situation of a dangerous pregnancy, that they would try to at least consider it...
Most that request an extension are refused.

Pregnancy is a life choice. They could have waited until the immigration process was complete.
