Meaning you will exit Immigration, and enter Japan. Generally, if you do not need to pass through an immigration checkpoint, you do not need a visa.
Generally transit visas can be required by the country through which your flight is "connecting" or has a "layover"/"technical stop" etc. Means you need to disembark from the airplane, pass through immigration checkpoints/have your visa checked if your flight connects through an airport in that country, even if you do not have to leave the airport premises.
The US is an example - all passengers on connecting flights who are citizens of countries who do not have visa-waiver agreements or other bilateral diplomatic agreements on transit of citizens, and connect through US airports, need a transit visa even if they are not leaving the airport premises.
Check if your desired ticket involves a change of airport. This is very unlikely, but entirely possible - would explain why flights maybe cheap. Just an example (example only but this is very, very unlikely), your MNL-JPN flight arrives in Haneda (Tokyo International Airport) and your JPN-CDN flight originates from Narita International Airport. So to get to Narita, you have to "enter" Japan (passing through immigration at Haneda) and "Transit" through the country (via rail, bus or taxi etc.) to Narita eairport. You will need a "transit visa" for this.
Online tickets - sometimes, the selection is left to the traveller, and those purchasing tickets online should make the prior research on the convenient route to take (layovers, stops etc.)
