I've just realised that I misread the visa application, and only paid the $475 part of the sponsor fee, and not the $75 bit. Does anyone know if there's anything I can do to resolve this at this point? Can I ring up the Canadian call centre (the 1-888-242‑2100 one) and arrange to make an additional payment or something like that? Or are they going to just send the whole lot back, meaning I have to reapply from scratch?

I am not sure how to add a payment, but if you do it, make sure that you pay the total amount that should be 1040 - pay upfront the right of permanent residence, it will save time at the end of your application - you can also pay it later but it will add further delay (1 or 2 months sometimes) - so if you can, pay the total amount (1040 is for one spouse, no children).
One of the more senior member will probably respond - but I think you can do the extra payment, then send a letter to CIC with the receipt, and hopefully they will be able to match it up with your application.
Not sure if it's better to wait until you have a file number, if would make it easier to match for sure. Considering that your application has been received at the end of april, they should be opening it soon. So - my suggestion was to pay as soon as possible the total fee, and have your receipt ready. When they open your application, they might send you an email or snail mail requesting the fee - then you can send it right away, and it should not hold up your application too long. It shouldn't put you back into the queue or anything like this.
