Study Permit Extension Refusal (coz of missing document)-- What to do next?

I started my Masters program in Fall 2016. Since then I have been a full-time student. My wife came to Canada in 2017 on an OWP. In July, I applied for a study permit extension and OWP extension for my wife (which were both valid until end of August). I made a mistake and didn't submit the enrollment letter from school, but uploaded my admission offer instead that I had uploaded for getting my study permit originally. Due to this, they refused my Study Permit and my wife's OWP in end of October.

Now, I applied for a reconsideration of my SP application as the refusal was only due to a missing document but I haven't heard back yet. I also applied for a SP and OWP restoration.

However,

1.) During my implied status, I completed all my program requirements.
2.) My university didn't de-enroll me from the semester even though I informed my head of department, graduate coordinator, etc. the same day I received a reply from CIC.

Now, I am concerned about:
1.) I got the letter from university saying I am enrolled but I've completed my program requirements already. : Since I have completed all requirements, am I still allowed to be enrolled even if I am not taking any classes? The international student advisors all said its fine as long as I am not taking any classes.

2.) I only need the SP so that I can apply for a PGWP and attend my graduation ceremony. I was pretty open about it. : Is that an issue?

3.) How long should i expect to wait?

4.) Can I apply for a PR (Express Entry) while on restoration? According to a CIC agent on call, I can. But I am not sure now.

Hey I am in similar situation, I was refused of my study permit extension. However, I already graduated during that waiting period. They refused me because my CAQ was expired when they deal with my files. However, when I was applying, my CAQ is still valid for 4 months. It was only expired during the long waiting time. I was only expecting my study permit extension for PGWP application.
I also filed a request of reconsideration about a week ago and didn't hear back anything.
