There is no way to know what will happen, you could have problems if you ever try to extend your SP or get a PGWP. If someone looks at your transcripts and they only start in September 2020 but you have been here since 2019 they will know immediately something is not right, if they ask for documentation of this time you will have nothing to show and you MIGHT be denied any permit.

Given what the school has already told you, you can expect that they will or already have reported you and that your permit will be cancelled.
