If you already decided what to do for solving your problem, please skip this post. Otherwise, please know that this is just an opinion of someone who has negative attitude... because I'm just a poor applicant.
Basically, I don't think that the permanent job offer letter which you sent will create a problem for your application.
I think that nobody can offer a permanent job to temporary residence. Because your manager wrote that you are "a permanent employee", I believe that CIC officers understand that it means "Your employer intends to have you permanently if you get PR, and your employer also wants you to become a permanent resident".
However, I firmly feel that it's better that get an additional letter as other friends said so.
If you plan to send your local visa office the additional letter, you shall wait to get your application number (= file number) that must be shown in your PER. (They informed that "Make sure that you include your name, file number, date of birth and Unique Client Identifier (UCI) to help us identify your application.")
If you plan to send that letter to CIO-Sydney as soon as possible, you shall let them know your UCI in a cover letter.
Another aspect of this issue is that you sent your documents this November... do you mind about if your application will return from CIO?
I worry that if CIO returns your documents 2 months later then you might need to do all over again because FSW's eligibility will be changed in next January.

Therefore, I think that you are able to scan the additional letter as well as take its photocopy, send CIO-Sydney original of the letter soon, and then send Ottawa the file through an e-mail after you get PER.
Btw, my manager didn't write so many things, just wrote "mysteaka will be a permanent employee."
I got a PER.
