I would like to sponsor my wife for permanent residency. We have been married since more than a year but she is not out to her father and that is why they couldn't attend our wedding in Canada. Would that effect our application negatively in any way?

Include a short letter of explanation. It will help if other family and friends etc attended.
But you are not the first to have parents who disapprove, it should not affect your app.
There is a section on the form to explain why family didn’t attend. I think that’s a very reasonable explanation. I can’t see it being an issue.
Small point to add to this - explanation does not have to be long, just short and factual, ie did not attend or was not invited as does not approve of relationship. No need to write a novel.
Same boat.. lol we just wrote in our letter why our families don’t know (religion etc) unfortunately it’s normal in our cases that family don’t approve but love is love and this won’t effect your application but you have to explain in a sentence or 2 why they didn’t come to the wedding.
