I have a question about the Right of Permanent Residence Fee. Does that need to be paid before sending in the application or is it paid when the applicant is granted PR?

It's up to you you have the option to pay the full amount(Including RPRF) either before sending the application or at later time however according to the guide if you choose to pay at the later time it will cause some delays in processing . So I think It's better to pay it in advance .
 
We paid ours upfront because we heard that waiting until requested could add weeks on to the time it takes to get the pr put in the passport as they won't do that until the fee has been paid. So I don't think it has to be but it speeds things up.
 
Does anyone know if the fee can be paid during processing, if it was not paid initially, in order to speed things up once the application goes through?

yes you can pay it during the process...and as has been posted best to do it before approval to avoid further delays
