Regretfully, they will most likely cross check, one should never provide false or hide information in such matters.
Now, you can either do nothing and leave on chance, As per my research and knowledge it all depends on your visa officer sometimes they can approve or sometimes straight away reject the application based on doubts, sometimes they ask for additional documentation or information to explain your case properly,
Some people attach some letter of explanation along, in which you can explain some genuine reason for the missing information but you will have to very carefully explain things depending on your situation, so that you come off as genuine candidate not someone who misled them on purpose to obtain a student visa.
Also it depends on your course of study, sometimes these agents misguide people going for post graduate diplomas to not to attach their masters, their is no such need, many of my friends who have masters have gone into these diplomas and shown their masters also, they all got visas. So if you were enrolled in such a course you can also show that due to some mistake or misinformation you missed your masters document, maybe they will consider it.
I am no expert this is my personal advice, i would strongly suggest you to take advice from an ircc immigration lawyer on this matter, he/she will be able to provide you with the best possible solution.
