Me and my Fiance are of Indian origin however come from two different religions (Christian and Hindu). Does this affect the process ?

After obtaining the marriage license, willl the marriage will take place in the Indian Embassy in Canada or at a marriage council office? As the indian embassy has their own rules like an NOC From parents etc in order to conduct a civil marriage.

Also, how many witnesses have to be present ? if yes, do we have to submit their paperwork too.

If you are married, and your marriage is recognized as valid by IRCC then you will be assessed just like everyone else on the legitimacy of your relationship. Some things may raise questions with IRCC which they may ask you about. It's best not to over-think anything but still to anticipate what IRCC may see as a concern and truthfully address it with the evidence you show in support of your relationship when you apply for PR through sponsorship if you are sponsoring a spouse.

I am referring to the process for getting married in Canada and not the sponsorship. As I checked out the link given by you there are no conditions on people coming from different religion and also if witnesses are required. Would you know about this? Are there any basis for getting married at the city hall i.e. religion?

No, none whatsoever relating to religion. You don't even have to involve the embassy (unless, perhaps, one of you has been previously married).

To get married in Canada you need to prove identity, and meet the requirements of age, meet consanguinity requirements (not be too closely related by blood), and marital status (i.e. be unmarried). Both parties also need to consent to the marriage. Religion is not an element or impediment to civil marriage in Canada.

Basically, as long as you are able to prove to be who you say you are, an adult, willing to get married, and not already married; you can get married in Canada to any other person who also meets those requirements.

Once it has been established that you can marry, there is a process you must follow to get married.

I.e. only certain people may officiate the marriage (judge, officer of the peace, registered cleric, etc.) and two additional people have to be present to witness the ceremony and provide their details and signatures on the license before the official. Certain declarations will have to be made and there are steps to follow; but religion is not a factor.
