Is anybody knows that after linking pr card application in cic portal, application number also get changed?

Does the first portal email mean you are 100% approved for permanent residency?
Yes. If you read the letter they say they are offering you a new way to land as PR, which can only be done after it's approved. Typically this first email would be the time when you would go to a border and do flag poling to get CoPR. Flag poling just got replaced with PR confirmation portal
 
My spouse eCOPR has the wrong country of issue. His original country of issue is India but the passport was reissued in Canada later. The travel doc number is of the reissued passport but the country of issue is India. Is this something to be concerned about and should I inform IRCC about it?

Your "country" of issue is India only. It does not matter where you reissue it. Only the "place" of issue will be changed.
 
No, you will not get any tracking information. They ship it through Canada Post, it will arrive in your mailbox within a week or so.

Do we need to upload only the signed client copy in the primary document?
or both client and IRCC copy as only the client copy is signed.

You can reply to client portal email , they told in the last email when you got copr that if there is any error let us know.
