In the multiple entry visa application it says, How long do you want to stay for? are they referring to how what visa you want? example 3 months, 6 month 1 year or are they asking about the multiple entries during the visa?

No, I guess they are asking how long you want to stay each time your intended visit to Canada.

multiple entry visa allows you to go back and forth Canada more than once until it expires. for that question, it refers to how long you will stay in Canada for 1 trip (on your first trip to Canada). the IO has the discretion on the duration of the multiple entry TRV you will be granted. in most cases, it depends on the validity of the passport where the multiple entry TRV will be valid until one month before the passport expires. there are cases though that they only grant multiple entry TRV valid for 1 year.
