There is something called 'dual intent' which prevents officers to reject your application (either in TRV or PR) based on your other intent. You may search CIC website for 'dual intent' and you will see they do not mix your two requests, based on the law. One of the pages: http://www.cic.gc.ca/english/study/institutions/intent.asp clearly explains it.
I suggest you apply, because who knows the final decision on your PR when it will be (and God Forbid, I bite my tongue, if it leads to positive outcome). But remember, on the other hand if you go as a resident you pay almost 30% of foreign student, so on the other hand it will not be bad also if you postpone your admission to next year.
