I am currently working in Canada through an Intra Company transfer. While i am in Canada my company provides per diem allowances and accommodation allowances and salary is credited to my home country salary account. This month i received ITA under FSW and I have to show proof of fund : 14823 CAD ( for me and my wife) . I am planning to show 10 K in Canadian account and the rest from home country account . But the problem is with my T4. My T4 documents for last two years are created based on my salary in home country and taxable income is very small compared to the number my company mentions in my reference letter. Will this be a problem when I am applying for PR ? Is t4 document important for FSW category ? Is there any workaround for this problems

You've been reporting your salary in your Canadian tax return - correct? Even if your salary is being credited to your home country salary account - you still need to be declaring this income in your Canadian tax return. Have you been declaring this income?

Is there a reason that your salary in your reference letter and in your T4 is different?

If the reason is that the reference letter is untruthful, then yes, I think you have a problem. If there is another reason - you used to work for the company in your home country at a lower salary, you've been promoted, you've gone from part time to full time, etc., then you can write the explanation in your optional letter.
