I became PR towards end of August 2018. I got PR cards for me and my family. My daughter's PR card expires by Oct 2013 (3 weeks from now), while rest of us our PR cards expire by Jan 2024.

In last 5 years I spent about 50 days in canada. I moved to Canada in Feb 2023 but after 40 days, had to go back due to medical emergency back home Recently I returned to Canada. At the airport, the kiosk we'rre not able to scan my PR cards so I scanned my passports. The lady of cbsa told me to scan PR cards next time and sent me to the referral to another cbsa agent.

The agent checked my passports, PR cards and asked me how long my India visit was. I answered him. After that he let us go without saying anything.

Should I be worried about 44(1) being issued? How do I know if he did make any notes or proceedings against me?

Based on your description above, you were not issued a report for failure to comply with the residency obligation. This would involve a lot more questioning than you were subjected to, and you would have - at the very least - been told about the report and its consequences.

Based on my experience, If you scan passport instead of PR card, its auto referral for verification. I doubt 44(1) was issued.

you got very lucky this time but may not get lucky if you try to leave again before January. You must remain in Canada for the next 2 years. Your daughter needs to remain in Canada for the next 2 years and not leave.
