Usually, when an application is returned, the entire application must be re-submitted and...sometimes that includes the fee.
Since someone (or a robot) determined that the application was not complete, they may feel justified in charging for `their time' to have found the mistake.
Prior to the change a couple of years ago, mandating that all applications are submitted online, there was also a risk that one (or more) of the paper forms may have been updated after the original application was submitted and those that resent the same (now outdated) form(s) had the application returned, again. The online only system would seem to have, at least, eliminated that problem.
You might call IRCC and hope you can reach a human. One that actually provides an accurate answer!

I did get an email on what was missing and i also read somewhere that it doesn't mean that this is the only thing missing.There might be other stuffs but they did not check further to what they initially found missing.
I wish we could just update the same application rather than go through the whole process.

They returned my application as they asked me to provide the Birth certificate for the Sponsor as well and they asked for my PCC too. My PCC is in process because I have a new passport now in between the application. Do I need to provide something for that which says the PCC is processing?
Also, how can I go about letting IRCC know that I now have a new passport because my old one expired.

It’s not a robot . A friend used to screen applications. She’d go thru applications. If she came to a portion that was incomplete, she’d stop and send it back.
Thats all she did . Screening officer . With the volume of applications they are expected to get thru a certain number a day .
