How does service canada track your working hours?

but what if you're applying for a study permit extension how will they calculate hours?

maybe based on t4's submitted by employers?
They don't calculate hours, they don't have this information in any form, they don't have payroll records. You get caught either because you fill in the form honestly and you were working when you weren't supposed to or you get caught in some sort of law enforcement activity while working.

Your employer reports your payroll info. It is very easy to deduce how many hours you worked. Reviewing your NOA with your job info will also make it easy to figure out how many hours you are likely working. Is it worth losing your chance at PR since you seem to be working over 20 hours?

While I was a student I used to work around 16h each week for 1 year.
just once I worked more because it was my summer break and I was allowed to, and once I didn’t work more than 20h but, due to an error from my employer they added 9h to my bi-weekly payroll. I told them but they didn’t change anything.
Do you think it’s gonna be a problem for me ?

Won’t be a problem. IRCC is concerned with people who are consistently working over 20 hours and usually significantly over 20 hours.

Hello! I have one paystub for 42.35 hours per two weeks, all my other weeks are always less than 40. Please suggest

If one week I get paid 18 working hours and 5 holiday hours (23 in total), would that be a violation of a SP part-time working condition?
