I am presently here in Sydney, Australia but only for 2 years. I am from the Philippines. I want to apply under skilled professional to Canada. I evaluated my qualification and got 69 points. My question is- can I file my application while I am here in Australia or do I have to file this in the Philippines?

If you came to Australia with a 1 year visa or longer, you can pick their visa office as your processing office. Looking at http://www.cic.gc.ca/english/information/times/perm/skilled-fed.asp#asia it's 10 months in one place and 11 in the other so not much difference.

You can file your application here in Australia choosing Australian Visa Office, Provided you are legally entered into Australia, Your Current status in Australis is legal, You have the minimum visa duration from when you file your application till you get your passport stamped for the whole of the processing time of your application.
