There are couple of solutions.
1. Get your name changed in your passport. (The best solution but I am afraid it will take time)
2. Write your name in PERSONAL DETAILS Section of Generic Application Form for Canada as follows:
In 1 Write your family name as appear on your passport (misspelled one) and in 2 write your other family name you used (the correct one)
and in cover letter explain your situation to CIC.
