01. As far as I understood, your first ECA report only had your UK Masters evaluated. But your second ECA report had both your Bachelor and Master Evaluated. But how did you manage to get the first ECA for your Masters without a Bachelors degree record submitted?
They have only carried out Masters and added pre requisit as Bachelors degree on it.
02. ICAS have clearly mentioned an average processing time of 6-8 weeks AFTER receiving a complete application. So with ICAS it does take around 3 months if you are not upgrading and submitting a complete file. Again it depends on case-to-case basis.
03. I am not very well versed in the medical and pharmacology fields. I think her field does not entitle her and obligate her to get a ECA from the Medical Council of Canada.

Currently her educational profile (and if she is also working in a pharmacological job), do not entitle her under the 29 eligible occupations to be eligible for the FSWP 2013. But you could get her ECA done from any of the designated bodies by CIC. I would prefer WES, because they are quick. I don't think you need her ECA from the Medical Council of Canada.
With WES , can I post the university credential by myself or the university needs to directly issue it?
P.S.: BUT REMEMBER: THESE ECAs are only for FSWP/Immigration purposes. Her profession is REGULATED in ALL Canadian provinces. The ECA DOES NOT ALLOW your wife to practice Pharmacy in Canada (If her degree is earned outside Canada) unless she passes/gains approval of the regulatory bodies mentioned here for each province:
