This is really terrible and a nightmare. I suppose the best you can do is to upload the rejection letter and explain what happened. At the same time, submit another set of application (include multiple copies this time). I have exactly the same worry (about fingerprints being rejected), which is why I went ahead and submitted another set of applications earlier this week, just in case.
