Dual intent for Canada

I have a work experience of 4 years and crs 432. I an doing PGDCA with distance education which will be completed in may 2019. I have submitted my application in express entry pool.But I want to do masters in Canada and since the chances of getting ITA are very low this year,I want to apply to universities in Canada so that I can get admission in September 2019.
Now I am worried if it will affect my express entry application or vice versa.Would they reject both of my applications if I apply for September batch before getting ITA.

Yes. No problem if you have a profile with EE already. This is temporary permit that you will be applying for your masters.
