Left "in good standing but no diploma awarded" (completed all courses, 3.93 GPA, just haven't finished the final thesis/project, hence no degree awarded).

Yeah, your final answer would be:
U should claim for only the one for which u have been awarded diploma/degree certificate after completion.
Still u have not completed your second degree, so u would not be able to claim points in CRS for that study.
Even your ECA report says "two years of graduate study", u would not be awarded points under CRS, since u have not got your Degree certificate yet.
Once u get an ITA and are to submit PR file, at that time u will have to submit your degree certificates (WHICH U HAVE NOT GOT YET) & transcripts for your COMPLETED studies.
