My wife received her PR 1991 and I was posted overseas in 1992. She has never lost her PR over the years. I resigned from the Canadian company in 2002, but remained overseas because of our sons schooling.
my wife has been in Canada now for almost three years. Does the days spent overseas accompanying me count towards her citizenship.

No. Days abroad only count towards citizenship if the Canadian spouse is posted abroad by the government or the military.

As mentioned above, any time spent with you outside Canada, assuming you have Canadian citizenship, will only count towards PR RO. Not towards citizenship.
