Hello,
My wife is a permanent resident since June 2009. I'm canadian citizen. Early 2011 we moved to Europe. Her PR card expired 2014. In January 2017 we applied for PR travel document at a canadian embassy. In April 2017 we moved back to Canada and she applied for PR card renewal. She received her new PR card in August 2017.
Can she count the time she spent with me outside of Canada as a physical presence in Canada and apply for canadian citizenship, or she needs to wait for 3 years to be actually in Canada?

It only counts towards PR but not towards her citizenship unless you or her fullfill the following condition which i doubt:
-- the PR-applicant was employed abroad as a Crown servant, or
-- the PR-applicant was living with a Canadian (citizen or PR) family member (such as a spouse) who was employed abroad as a Crown servant

If the above doesn't apply, then she has to stay for a total of 3 years in Canada (in the last 5 years at the time of her application) before she becomes eligible.
