Well, then, you are answering something incorrectly.

At the end of each job Canadian entry, there are a series of questions that people often misunderstand.

One asks if you were authorized to work the entire time (if you say no, you are not eligible), and the other asks if you were a student during this time (if you answer yes, you are not eligible), and of course if you answer "yes" to self employment, it is not eligible (these only apply to Canadian work experience).

Thanks for replying!
The two concerning question I think I misunderstood are:-
1. Was a positive Labour Market Impact Assessment (LMIA) issued for the current work permit?
2. Was a positive Labour Market Impact Assessment (LMIA) issued for the job offer in Canada?
I selected No for both
I graduated from Canadian university and acquired Post Graduate open work permit for 3 years and started job. So there was no involvement of LMIA. I don't know what else I should enter.

There is no requirement to have an LMIA for EE, so that is not the problem.

Another thing that I noticed is, I have not put up my Indian experience (3+ years) because I wanted to put up my profile under CEC as I have 1+ year experience in Canada.
Reason for not stating indian IT experience is to avoid hustle of getting experience letter from indian company.

That's not the issue either.

Carefully go over the form and make sure you are answering the questions correctly. Your profile indicates you are eligible under CEC, so you're definitely answering something incorrectly.

Your work experience - when did you graduate, and when did you start working?

I graduated in December 2017 from UBC and started working on March 2018.

If you are applying under Canadian Experience Class, you must say NO to the question "Do you have a job offer?" that is used for the people who are applying under Federal Skilled Workers and got a job offer. Many people have misunderstood this question and usually they say YES because they think that they are working in Canada right now but it's not true actually. So, just say NO to this question. I did it when I created my profile in EE in the first time. Then, I had to create another profile and said NO to this question, I was eligible to apply under CEC eventually.

Thank you for your help!

I worked.
I was putting job offer as YES in intended work in canada section and was checking NO to LMIA. That's why I was refused. Thank you so much!

Another question:-
My points shown now is 460.
I have said in my profile My Spouse is not accompanying - as she is already here
In relatives sections, I put up my spouse as PR relative in canada but did not got any 15 points (looks like 15 points are for sibling only)
I have my brother PR here, shall I withdraw my profile and put him as relative in canada so that my CRS score reaches 460+15=475?

Thanks again!

There you go.

460 points is enough to get invited. The most recent draw was 459, with the prior two being 460 and 462. If you really want, you can edit your profile and add him. And yes, you only get 15 CRS points for a brother/sister in Canada. You can see the details of the CRS grid here

I think I can, I have two options- either go with Spousal Sponsorship (It will take more time)
OR Apply on my Masters education plus canadian experience under CEC.
Yes, you absolutely can apply for Express Entry if you qualify.
