I think you can just save a copy of your old passport as backup for entering the country. You can then change it when you renew your PR card or apply for citizenship.

I have similar situation. I has US Green card, and came to Canada on PR. I completed my residency requirement in US and Became US Citizen. After that I am living in Canada on PR for last 4.5 years, and only went out of Canada for max. 30 days. My PR card is coming up for renewal.
Did you face any hurdle when you try to change your Citizenship on your PR Card?
But on the renewal you have to said your nationality (principale and other) you are obligated to said you have a second one and provide a proof it i guess (it would be illogical if not)
