Submitted online on Jan 4 with 1100 days and application got returned today. I am pretty confident that the calculation is correct.

In the return actions they said complete all sections of the physical presence calculator section.

It is all complete so I'm not sure what is the issue there. How can I know why they returned it? I am worried they will just return it again if I resubmit.

One possible issue: the eligibility period should end 1 day before the date of today, but currently it lists Jan 16, 2025 as the last day of the 5 year eligibility period. I think it should be Jan 15, 2025, is that correct?

I remember there was a bug with the online application where it listed the last day as one day after what it should be, so maybe that wasn't corrected, but it's not the problem as thousands of applicants had no issues submitting and getting their applications approved with it.
Honestly, with no details, we can't really help here.
Did you get to 1100 days by relying on visitor status days? IRCC can't always validate these and many in the forum reported their application being returned for this reason, but IRCC usually specifically lists this as the problem when they return the application.
If it's not that, all is left is to double and triple check your application, potentially using the fresh perspective of someone else in case you overlooked something, and also take advantage of the time since you submitted your application to potentially add a few days of buffer to your physical presence...
