I got rejected at the very first stage of the process, the Centralized Intake Office, where employees only receive 3 days of training and apparently can barely read. Had I received an application number maybe this could had been resolved.

Yes lawyers will not help you at all. I suggest PNP if in Ontario. Its very easy to be nominated if you are a PhD graduate. And Ontario PNP does not clasify for express entry. So once you get the nomination, you just have to apply for PR through the regular process.
Thanks pepe84, gavin_cic, bluelotus, Viva2014 for the useful advice. I agree that PNP is now my best option for PR. I will need to wait to graduate in order to be able to apply, which gives me plenty of time to think and reconsider my options. It's also likely that the PNP will evolve in the next years (months?) so I guess I'll stay alert.
