I was working with a Swedish company since April 2016 till now remotely. My salary was coming to my personal account upto August 2017 and after then I have formed a company locally and salary was depositing to my Company account.

Now I am planning to quit that Job and want to focus on my local company.

Will I be eligible for express entry after quieting the Job? I talked with my remote company and they are agreeing to show me as current employee even if I quit and focus on my local company.

What you are suggesting sounds like fraud / misrepresentation. If you're going to say you're still working for a company even though you're not, you should expect your application to be refused and to be issued a 5 year ban from Canada for misrepresentation.

Yeah I understand. Then what are you suggesting? If I quite the Job and focus on my company and apply for Express Entry, should I apply? I have 13+ years of working experience. But will be a Gap now..

You don’t have to work in the company to apply. They ask for experience in the last 10 years! You need a minimum of 1 year full time work to apply

To make it clearer, you could have worked there for 5 years, quit and stay unemployed for 2 years and you would still be eligible

Ohh that is great news :). Now here is my big concern with last employment:

1. I was remote employee of xxx company and was working remotely since April 2016 to April 2018. Salary say 2000 USD and depositing to my personal account initially and lately to my company account.
2. After 4 month, they offered me to take an office and form a team in my Country. All the Salaries and setup cost were transferring to my personal account upto October 2016 one or more transaction every month. Say total 10000 USD for me, office and other member.
3. After then I have formed a company here and become owner and were serving only for that company. 8000 were transferring to my company account and 2000 to my account every month. Still I am employee of them.
4. My 2000 become irregular because sometimes I bring all to my company account and sometime all to my personal account for step #3.
5. After March 2018, they have shutdown our remote team and give me 4 month salary as a part of golden handshake. So my employment with them basically end on April 2018 + 4 month extra salary.
6. At September and October they again hire me to complete a project of two month and paid to my company account.
7.They never terminate my contract but I become Irregular working with them. Like work upto April 2018, then pause for 4 month(even if they pay for it as a part of handshake) and then again worked for two month.

How to handle this complicated Scenario? I can show 6+ years working experience excluding this.

You only need to show regular employment for 3 yrs within the past 10 year window to get full points for employment.

That is possible. In that case I have to show experience upto March 2016. Then I will skip my Employment period from April 2016 where I was a remote employee and salary is in Irregular format since October 2016. Am I correct?

I think you're getting a bit lost in your thoughts.

You only need to mention work experience for which you are claiming points (i.e in work history section). Including all of it is not necessary.
Because you've been on and off here and there, pick a period of work for which you know you have all your paperwork right and in good shape (paystubs, contracts, reference letters, etc...), and put that in work history section.
The rest will just go in personal history and that's it.

For example, like @navinball suggested, pick 3 years where you got everything making sense. Just with that, you'll max out on CRS points for work experience. However, do know that although CRS points for work xp max out at 3 years, FSW eligibility points max out at 6 years (4 more points than with just 3 years).

Compute your eligibility points to see if you're okay with just 3 years.

One last concern: One of immigration consulting agency was talking about I cannot do business currently. As I said I am a owner of a company and doing some business and I am in role of CEO of that company. Will that affect?

And why did agent say you can't have business currently??...
