sorry to hear about you happening, in the end its your call as its your personal life.

Is is you who have to decide about your future, if you guys decide to make things right then you dont have to do anything to your PR application, but if things dont workout well and you think that she will leave you after becoming a PR or whatever reason then you should let CIC know about your status and remove her from your application.

Its your call dude. :-\

to withdraw her from your application you need a separation document.
But what you can do is to switch her to "non-accompanying spouse" - you need just e-mail CIC at CPC-CTD-Ottawa@cic.gc.ca

e-mail that I received from CIC (tho the case is different from yours):
You may keep your spouse on the application as a non-accompanying spouse, however, we cannot remove the spouse from your application unless we receive a divorce certificate.
Please note that being a non-accompanying family member means that your spouse is not applying for permanent residence through this application.
You may also consult our webiste regarding the family sponsorship program if your spouse is non-accompanying.
If we do not hear back from you, we will continue processing the application with your spouse as an accompanying family member and the landing documents will be issued to both you and your spouse.
