Why do you feel your delay is about this particular issue? I hope your new passport has info about your old/expired passport. Am I correct? Expired passport's information is usually given on the biographical data page of the new passport (e.g. previous passport no.). So if CIC has any confusion...

CICK! Another week is coming to a disheartening end... Lots of things are at a hold up... We are waiting patiently and hanging on eternally... by the shades of the mysterious Maple Tree... Almost on the verge of refusing....Canada! ;) (How about that for some poetry from a broken heart! :))

    Timeline for PR final decision

Good thing is it appears you have passed 'eligibility' and all other critical steps. Why did they send your application for additional (more stringent) security check?

And yet many people are getting PPR in 40-80 days. Quite strange. Don't understand why such disproportionate delay for some applications.

Good news is A11.2 is passed. Based on the GCMS I can say that the application is progressing smoothly. Nothing to worry. Good luck!

It's interesting that CIC informed you by a reply mail that your file has been approved. In many other cases I have seen they don't reply much by email.
