It is just my expeculation, given that you were one of the first to be cashed and still haven't receiver your PER letter. However, The Operational Bulletin that created the Phd Stream does state: Updates to the OP 6 manual are forthcoming...

I think they are putting the applications on hold while they implement the new OP-6 manual.

I think you can call or go to your branch and ask them. I just checked the CIC website and there was only 20 new applicants since last Tuesday. Now down to 130 applicants.

That should work out. I myself made all the effort to send all the documentation I could, even though that made me send the application a bit later. I'm sure they will request the police certificates again though

No one really knows, it seems to be taking the same amount of time than the other FSW categories. Were you planning to apply to other class, since you were one of the first ones to send your application?
