There is no set order or way to organise. I think most find it best and easiest to organise roughly in the order that the Checklist provides documents. You can group things however you wish, I used some clear plastic file folders (the instructions seem to say you shouldn't do this but our applicaiton was enormous and I couldn't see not organising somehow.) Others seem to have used coloured/numbered paper file tabs.
I also included a cover sheet (with the checklist) detailing exactly what documents and additional info was being included. But I did this partly to assist in my own organisation (i.e. to allow me to check repeatedly I had everything).
It's my guess that it doesn't matter so much how you organise but rather that you do organise in some way that will be clear to others. Both to help them go through your package, and also to help you submit.
